Tuning

Here are two common methods of tuning:
   the A string is tuned to a reference pitch
   the 5th fret of the Low E string is tuned to the Open A string
   the Open D string is tuned to the 5th fret of the A string
   the Open G string is tuned to the 5th fret of the D string
   the Open B string is tuned to the 4th fret of the G string
   the Open High E string is tuned to the 5th fret of the B string
and
   the A string is tuned to a reference pitch
   the 5th fret harmonic of the Low E string is tuned to the 7th fret harmonic of the A string
   the 7th fret harmonic of the D string is tuned to the 5th fret harmonic of the A string
   the 7th fret harmonic of the G string is tuned to the 5th fret harmonic of the D string
   the Open B string is tuned to the 4th fret of the G string
   the 7th fret harmonic of the High E string is tuned to the 5th fret harmonic of the B string

Several years ago, Steve Morse wrote a column called "Open Ears" in the magazine Guitar for the Practicing Musician. In one issue he explained how to tune your guitar and minimize the effect of increasing off-ness as you moved away from the starting point, your A string. Steve explained that both methods above introduced increasing out-of-tuneness the farther away you got from the Open A that you started with. The Low E and the D were OK, because they were directly tuned to the Open A. But the other strings were being tuned to strings that were themselves tuned to the Open A. Because of this, small differences between two strngs could lead to large differences across all strings. Steve suggested that all strings be tuned to the A string because that one was the one tuned originally to the reference pitch. His plan was
   the A string is tuned to a reference pitch
   the 5th fret of the Low E string is tuned to the Open A string
   the Open D string is tuned to the 5th fret of the A string
   the 2nd fret of the G string is tuned to the 12th fret harmonic of the A string
   the 5th fret of the B string is tuned to the 7th fret harmonic of the A string
   the Open High E string is tuned to the 7th fret harmonic of the A string
